The name Kilninian translates from Gaelic as the church of Ninian. While Saint Columba is widely known for Christianising the region from nearby Iona, historical tradition suggests the site's Christian roots extend to Saint Ninian. By the medieval period, the site was absorbed into the administration of Iona Abbey. Records from 1561 explicitly note that the parsonage of Keilnoening belonged to the Abbot of Iona, with a portion of its tithes distributed to the Bishop of the Isles. Following the Scottish Reformation and the Union of Parishes in 1628, Kilninian was joined with the parish of Kilmore. The current church building was completed in 1755, constructed ten years after the Jacobite Rising.
